Explore the summarised_result object

The best way to explore the summarised_result object is filtering to the result_type of interest and then using the tidy() function:

Tidy the summarised_result

Import/Export the summarised_result

Although we export and import the summarised_result from csv files it is important that we import and export them with the appropriate functions. This is important to make sure settings are exported and imported correctly.

  • importSummarisedResult() To import a summarised_result object from a csv file.
  • exportSummarisedResult() To create a csv file from a summarised_result object. Note that by default counts will be suppressed with minCellCount = 5.

! Note that readr::write_csv() and readr::read_csv will not export/import settings therefore results will be incomplete.

Quarto enables you to weave together content and executable code into a finished document. To learn more about Quarto see https://quarto.org.

  • We use Shiny for interactive analysis.
  • But what about:

## Plotting with R

ggplot2 is a very powerful R package that allows us to create plots in R. The ggplot2 package is available from [cran](https://cran.r-project.org). There are very nice tutorials in a the [ggplot2 website](https://ggplot2.tidyverse.org).

Shiny apps

Shiny apps are a way to display results interactively, it is very useful when you have many results.

Shiny apps have two parts:

  • The User Interface (ui): is the visualisation part, it defines what the user will see: different buttons, panels, plots, tables…

  • The server: is the part that calculates the interactive visualisations and outputs to display.

Shiny apps

Generaly we would create a shiny app with 3 files (ui.R, server.R, and global.R):

  • global.R It would include code that will be executed at the beginning of the creation of the shiny app. Usually used to define some parameters of preproces some data.
  • ui.R It contains the code of the user interface part.
  • server.R It contains the code of the server part. The server is a function with the following arguments (input, output, and session).

My first shiny app

New Blank File -> Shiny Web App… -> MyFirstShiny + tick multiple file

If you click Run App in the top right.

OmopViewer

OmopViewer it creates the shiny for you. It will create the scripts (‘shiny.R’, ‘server.R’, and ‘global.R’) given a summarised_result standard format.

The idea is that OmopViewer will create for you the stucture and 90% of the content and then you can cusomise it a bit more.

exportStaticApp inputs

Let’s see the other inputs:

  • result A summarised_result object.

  • directory Directory to create the shiny.

  • logo Name of a logo or path to a logo. If NULL no logo is included. Only svg format allowed for the moment.

  • title title of the shiny

  • background Whether to include a background panel. Background panel content will be controlled from the generated background.md file.

  • summary Whether to include a panel with a summary of content in the ‘result’.

  • panelStructure A named list of panel indetifiers to organise them in dropdown menus.

exportStaticApp inputs

  • panelDetails A named list to provide details for each one of the panels, such as: result_id, result_type, title, icon, output_id, … Name of each element must be the identifier name of ‘panelStructure’.

  • theme Specify the theme for the Shiny application. You can either select a predefined theme provided by the package (e.g., ‘“theme1”’), or define a custom theme using ‘bslib::bs_theme()’. If using a custom theme, it must be provided as a character string (e.g., ‘“bslib::bs_theme(bg = ’white’, fg = ‘black’)”’).

  • open Whether to open the shiny app project

Exercise 1

Let’s play with some of the inputs

  • logo: we will download a logo from the internet (e.g. random picture)

  • title: Let’s put a meaningful title.

  • summary: Let’s not display the summary tab (summary = FALSE).

Exercise 2

Let’s edit the resultant shiny

  1. Edit the background.md file (not much as we will overwrite this shiny again).

  2. Add the following statement in the server and let’s search for a theme that we like:

With the panelDetails and panelStructure we can edit the structure of the shiny.

OmopViewer dynamic mode

OmopViewer has a dynamic mode where we do not need to create the shiny app files, but then we do not have any control on the shiny appearance.
